I am thinking we will probably feed some grain to our buckling- not to the wether and probably not the doe.
Could I offer the ammonium chloride free choice in their quarters, would if be okay if the doe ate some?
Do I need to find away to feed it only to the males?

How old are the goats? What were they being fed at their previous home? Was this wether related to the one with a UT problem? I'm assuming you meant stones, not an infection when you wrote UTI?

Am turning down any hay w/ alfalfa in it at this time since males and female will be eating together and I don't want the boys to have that.

Buckling or wether, from what I understand it doesn't matter if they are altered or not. It's the male urinary system that can't take the grain and can cause issues, not the reproductive system.
So I'd vote no grain after they are old enough. (I can't remember how old "old enough" is...)
As to your Q about if AC will hurt your doe, I don't think that it will. Don't quote me on that.
